Hey guys just got into fly fishing and was wondering since my dad caught a sea run cuttie the other day by accident with bait: Are we allowed to use bait to catch sea runs?

That woud depend on where you were fishing. SW or fresh? Bait ban or not? Flyfishing only?

This would be in the nanoose area with fly fishing, but do you know if it is legal to cast for cutties with bait?

should be legal - regular salt water regs apply. The only thing I would mention is sea-run cutties all catch and release and there is an increased chance of mortality when using bait as they tend to swallow the hooks deeper.
Never tried it, but I bet a little bit of roe under a float would work.

From DFO website for Trout Regions 11 to 29 Min Size 30cm Daily Limit 2 Possession Limit 4 Open Season Apr 1-Mar 31 Gear Hook and line
Retention of hatchery marked fish only. No retention of wild fish south of Cape Caution.
Basically it's barbless hooks and only 2 hatchery fish over 30cm for retention. Since they fall for flies and lures so easily (when you can find them) you probably shouldn't need to use bait to catch some but there doesn't seem to be a restriction against it.
